It doesn't. As I said previously, the NCR is explicitly stated to control all of the territory to the west of the Colorado, which obviously includes San Fransisco. There is no reason to believe they are still around, and plenty of reason to think otherwise. There hasn't been an official declaration, but then we don't need one to know that, in all likelihood, the Shi are either dead (which has more evidence) or assimilated. Just apply Occam's Razor.
Which still does not change my response, nor the fact that there is no clear fate of the Shi in the lore. Under normal circumstances, I may have indeed applied Occam's Razor in to the situation, but the massive amounts of inconsistancies in FO lore to date make me weary of doing so. Therefore, I will wait for an official proclaimation by the lore producers. All of which I stated before. All said, it still does not change my hierarchy. Even crumbled Rome still has her charms.
Its more then likely that the shi have been annexed by the NCR. However even still the Shi would be extremely hard to control.
