I am currently trying to find a new game to play specifically games where you are the villain but I only know a relative few games where you play as the bad guy even if you are the cliched super villain trying to take over the world with the use of an anti-gravity cannon. What games can you recommend? P.S. I have already played Overlord, Evil Genius and Dungeon Keeper

Looks like you've already played the really good ones. The only other one I can think of right now is Naughty Bear (which is interesting and fun, but absurdly short and I don't believe it's worth the price at the moment plus its not for the PC.) Ghost Master might be something you would be interested in. It's a strategy game where you control ghosts to manipulate and scare people. I love these kinds of games too, and I'm gonna have to check out mastermind.
You play as the good guy in every GTA game. If you choose to massacre a bunch of people, thats your choice.
You aren't the good guy in Saints Row 2. Was reminded about that when I read this. But I heard that game is shit on PC. I can't really think of any, I mostly play strategy games on PC.

A person should not be attacked, raped, or robbed. Anything beyond that is not immoral regardless of legality. And sometimes its justified/ doesn't really matter. Like piracy.
There are countless missions in all GTA games where you are called upon to attack or rob people who are not always of a villainous disposition.
Its forgivable. The protagonists of GTA games are well developed from the beginning of the game to the end. having some bad actions doesn't make them the bad guy. Everyone has done some things they are not proud of.
I would say Star Wars: Knights of the Old Republic 1 & 2. Well not technically a villain, you can play a light or a dark side character.
